I'm in complete agreement with you on that. In fact, the first couple of drafts of this article included a section explaining why you should offer an EPUB version of the instead of/in addition to a PDF. Sadly, I was running over my word count so I had to cut that.
PDFs definitely aren't a very mobile-friendly format. That's especially true for layout-intensive PDFs which, as you mentioned, require a lot of scrolling and zooming on smaller screens.
Good point. For basic JavaScript support in a terminal window, I turn to Links2. It won't work with sites that use complex JavaScript for just about everything, but should in many case work with navigation and the like.
